I was a bit extreme in that comment. I do think that a rather large of his purpose on the show up to Collaborators and then during all his failed attempts to get Baltar killed was mainly to advance Baltar's storyline.
I feel that Baltar has advanced Gaeta's story more so than the other way around. His relationship with Baltar has transformed Gaeta, particularly through the New Caprica arc. Without his connection to Baltar I don't think we would have ever seen Felix so changed and so troubled over the course of S3 and S4.
Baltar's story has not been so impacted by Gaeta. I think in S3 Gaeta was a wake up call for Baltar - 'Look, here is someone who used to idolise you. Now he hates your guts' - but even then I think Gaeta only put the smallest of dents in Gaius's ego. I think through S1-3 Baltar was completely self-obsessed and never really considered Gaeta's feelings. But Baltar watching over Felix in sickbay gives me some hope that he is finally feeling remorse over Gaeta's devolution.
